The entire Alternate History element of the Cold War escalating from superhero intervention in Vietnam served as contrast to ones depicted in Watchmen. While Watchmen had Dr Manhattan as ultimate weapon for US, Marvel universe have superheroes already present in USSR and their allies. It was obvious that they would be deployed (not to mention advanced technologies derived from them).
While the 9/11 disaster occurring in a universe where New York has Superheroes seems questionable, Tony's arms dealings to warlords meant that terrorists—especially Al-Qaeda and the Taliban—may have utilized some of his advanced technology to make their attack possible.
